Nhưng mặt trái không kém phần gai góc của những ERP ngoại là dù được chuẩn quốc tế nhưng liệu có tương thích với các hoạt động quản lý kinh tế Việt Nam hay không? Có thể đáp ứng những yêu cầu của doanh nghiệp hay không? Và mức chi phí về tài chính có trở thành gánh nặng vượt sức của doanh nghiệp? v.v…
3. Bỏ qua khâu tư vấn, xây dựng và thống nhất quy trình:
Ban đầu khách hàng có thể không có quy trình nào cả hoặc quy trình lộn xộn không chuẩn. Đa số khách hàng quen với cung cách sử dụng đủ các loại phần mềm phân tán và lấy phần mềm kê toán làm chủ đạo trong quản lý, ban giám đốc hoàn toàn phụ thuộc vào đội ngũ kế toán và các báo cáo kế toán. Khâu tư vấn và xây dựng quy trình là khâu hết sức quan trọng để 2 bê thống nhất và là kim chỉ nam cho cả 2 bên đồng thời làm gốc để qui trách nhiệm cho cả 2 bên.
4. Khách hàng cả tin và quá kỳ vọng vào “cây gậy thần kỳ”:
Khi giới thiệu thì nhà cung cấp đưa ra “bánh vẽ” quá to, giải quyết mọi vấn đề của doanh nghiệp và khách hàng đặt niềm tin quá lớn vào giải pháp thần kỳ. Trên thực tế ERP không giúp giảm nhân sự mà chỉ giúp cho việc quy trình hóa và quản lý tốt hơn, nhân sự tập trung vào làm đúng nghiệp vụ và được hỗ trợ ghi nhận chứng từ nhanh chóng hơn. Yếu tố con người vẫn là quan trọng nhất quyết định sự thành công.

8. Khó khăn trong việc tùy biến, đáp ứng nhu cầu thực tế của người dùng:
Đây là khó khăn cơ bản của những ERP thương hiệu lớn mà có thể dẫn tới thất bại không thể tháo gỡ. Những ERP này đang có các quy trình rất chuẩn nhưng rất phức tạp nên người dùng có đòi hỏi chính đáng là phải tùy biến cho phù hợp với doanh nghiệp họ. Nhưng các nhà triển khai (nhất là ở Việt Nam) không thể làm chủ hoàn toàn công nghệ dẫn đến sự phụ thuộc khá cao vào chính hãng (về cả công nghệ lẫn quy trình) nên tiền công tùy biến sẽ ở mức quá cao so với khả năng chi trả của khách hàng. Cuối cùng thì khách hàng vẫn phải chấp nhận những quy trình đã được đặt sẵn (thường ở mức độ phức tạp rất cao).
9. Không ý thức được khó khăn phát sinh về tài chính và công việc:
Vì những quy trình của mỗi doanh nghiệp rất phức tạp và việc áp dụng cho từng quy trình sẽ có những phát sinh mới mà doanh nghiệp cũng như nhà cung cấp chưa thể lường hết được.
